Abstract : Representing microarray gene expression data requires complex multi-dimensional data structure. With growing needs of microarray data sharing, there are efforts for the development of microarray database standards. We have implemented the standard microarray data model, Microarray Gene Expression Object Model (MAGE-OM), using both the frame-based ontology and the relational models. This paper describes the rules for logical transformation from MAGE-OM to the models and comparisons between them in terms of efficiency, sufficiency and consistency. Two implementations from MAGE-OM showed considerable difference in representing relationships among classes. The ontology in the frame-based system nearly matched the object-oriented model, but performance may become problematic as the database grows. The relational database schema was preferable for performance but it is difficult to guarantee the consistency to the conceptual object level. These design approaches would be helpful to understand the suitability and limitations of each implementation in the context of building large-scale database for microarray. keyword : MAGE-OM, microarray database, gene expression, ontology, relational database
